(B) increased more than two times
(C) more than doubled
(D) was more than doubled
(E) had more than doubled

(A) increased by more than twice
(B) increased more than two times
looks like increased 3-4 times .
(C) more than doubled
(D) was more than doubled
looks like not only doubled , but something more happened to it .
(E) had more than doubled
Past perfect not appropriate here .

Actually - they are all wrong! If it increased by twice (i.e. by 200%) then it tripled. C is correct grammatically if not mathematically.
